According to apple's website, the one I got weighs 30.5g. But the question I have is... when you use the empty box method, do you say the whole watch box is missing (not the shipping box), or just the watch itself?

In answer to your question, It depends on the weight. If the box & watch Is light enough to not register a weight on consignment, then you'd claim that the entire contents were missing. Otherwise, only the watch.
