I got my order flagged and as I use an Amazon gift voucher ($1500 from Bitrefill) I was wondering if SE'ing with a gift voucher as a payment methode could be a problem?

I did not explain well my problem, my bad. I know it's not a problem for the refund itself, the account will have its money back, I don't worry. About problem I mean, Was my account flagged possibly because of paying with gift cârd?

No, paying with a giftcard should not arise any issue.
