The above quote have been stated many times, its more frequently used in modern times than it ever is. But is it really true? We state that the pen is mightier than the sword, yet we use the sword to cast wars across our lands. If the pen is truly mightier, then why do we decide upon the sword instead? I believe that it is because regardless of their power, they remain one thing. Both are nothing but simple tools, and tools are no more powerful than the wielder of the tool. Then, what fuels the wielder? "Truth" is the law of all things, in its essence, it is what is and it decides what isn't. That is the power of all things natural, all thing that currently "are". 

Expect for one thing, it is not the power of humanity, and humanity are the wielder of these tools. No, the power of humanity comes from their "minds", their "creativity" and "mindset". Their thoughts fuel them and gives them power, gives them might. Thus my conclusion is:

I think the pen is really just a representation of human thoughts, desires and both conscious and unconscious processes, as it can all be expressed through the medium of writing via a pen (along with drawing too) and these are what fuels the sword.

The quote sounds about right. If someone with a sword wanted peace he could do so, if someone with a pen wished for peace, he could do so as well. They are different tools to the same medium, or different tools to clashing mediums. It depends on what is being done with what and how, as well as for what purpose.
