it would be the same as with a computer, just use more manual methods rather than automating everything with other peoples tools

it depends many sites are vuln to different thing's, it would depend on what the site is, what kind of database and serverside language they use etc. Try just looking around the site for possible vulnerabilities or open directory, quick example, here is an XSS vulnerability i found on a wapka site, this was very easy my guess is that there are much more dangerous persistent vulnerabilities in the site.
