Just a guessing. I think he is...

1. His right eye was crushed by the boulder but i think kakuzu ( the member of the akatsuki ) found him and since he is able to reassemble body parts maybe he was able to revive his right eye. and the other eye was given to kakashi and kakashi's eye given to him. So he has 2 eyes but one of them can use sharingan.

2. Tobi when seen has only one hole in his mask on his right side otherwise he would have two.

3. Madara couldn't have aged that much or traveled between time if he could have he would already have everything he wanted.

4. Everytime he and kakashi see eachother Tobi activates his right eye sharingan...

5. They got same style and color hair.

more to the point: Tobi says that he is actually a vessel.
Obito was left to die at the waterfall village. Kakuzo lived in the waterfall village as well.He could easily have stitched Obito's body and helped him to survive. we have seen Tobi's body stitched when he fights Konan after pain's death.
