I'm going to make a really wordy post, but I have a few oldies that come to the top of my head:
Divi-Dead (C's Ware, 1998)
YU-NO: A Girl Who Chants Love at the Bound of this World (ELF Corporation, 1996)
Snatcher (Konami, 1988)
Divi-Dead is a C's Ware title, so based off of the other three games I had played by C's - Desire, EVE: Burst Error, and Xenon: Fantasy Body - I had decent expectations as the other games either were in some way innovative in a good way (EVE - the multi-perspective system) or just had a decent-ish plot (Desire, Xenon). Divi-Dead is a bit of a supernatural thriller/horror/adventure game with a bit of eroge thrown in on the side, and it works out well - basically you play this kid Ranmaru who's acting as a spy of sorts for his uncle that also happens to be the dean. Some strange stuff happens involving a club, a few things die, there's some strangle shit, a dude goes crazy, and then you get one of a few endings - The plot kept me interested between the suspense and characters, it was put together fairly well, and the scenario while a little generic (A school in some Japanese thing? nooo....) was nice. If you want to give this a shot, there's the classic Windows version, some ports to computers, a flash version on the Asenheim Project (I think I spelled it right?), then some really decent translations done by a group - Tales Translations - for PSP and Dreamcast.
YU-NO was a good bit of fun. The company who made it, ELF Corporation, I can't say I'm a fan of - a lot of their work is either mediocre, adapted into semi-popular series, or just confuses the hell out of me. This one was a nice change though. You've got a fairly normal prologue (Wow, another school!) which leads to the normal game - this wasn't too normal though, as stuff goes wrong in places (or right), there's some chick who you don't really see until the epilogue that occasionally shows up naked, and other bits here and there. The game had a feature known as the ADMS which showed the massive branching storyline, and you have this Crystal system where you can save your position in time letting you go back in the timeline or to a different part of a branch. Wrap all that up into a nice shell with a solid story that has a ton of options to it, and you've got a game which has had ports to the Saturn/Windows (mind you censored), got a few awards, had a modern PS Vita "redo", and has an awesome soundtrack (so much good MIDI and FM) which I seriously enjoyed. If you want to play it now, the ELF Classics CD can be found for a decent price (or you can just pirate the thing if you want to) and a patch exists so that all the content will be in the Windows version.
Snatcher is a damn classic, and I love it. Did you like Blade Runner? I know I liked Blade Runner. Because you liked Blade Runner, now you should play Snatcher (preferably the original MSX2 version - translated if you don't know Japanese - but the others are still real good) as it's super similar to Blade Runner. I don't need to say much - the game had a great story, a kickass soundtrack, and the Sega CD version demands a load of money now - it's completely worth checking out.
